Linux ebook manager software?

Can anyone suggest an ebook manager program for Linux that does not modify file directories or use copy files to it's own directories? I know about calibre, but in it's arrogance, it copies all of your ebooks to it's own directory structure because, and I quote - "[calibre] is much more efficient than any possible directory scheme you could come up with for your collection." Really? Because I like to control my own collection, not let some program control me.
